I have studies MRI for ages and never seem to get the concept how it works. I know it has to do with hydrogen atoms ligning up when a stron external magnetic field is introduced to them. But i have no idea how they measure what they measure and the conept behind it all. Can anyone help?

Well they do line up as you say. THEN a radio frequency is used which 'knocks over' the hydrogens. When they are hit, they release another radio frequency which the MRI picks up. The different density of hydrogens can show what things are. Eg, cancer has lots of water, therefore, will be whiter on the MRI image.
