okay I have applied through UAC.

I have applied for Co op scholarship UNSW, if I make it, I will go UNSW for engineering.

If I don't, I will go UTS for engineering....how do I let UAC know this? and what should be my order of preferences?

No. If you put UNSW first then UTS, and if you make the ATAR for UNSW (and given that you need at least 96 for Co-op), then you will be offered a spot at UNSW. It will be up to you to change your preference for the late round so that you put UTS first.
