So i got 88 on my HSC and the ATAR cut off for the course that i'm aiming for is 90.

I wonder if it is still worth applying for the course that i want to study.

Yes. Cut-offs change every year

Put the course you want most as your first preference just in case you do become eligible for it
You'll still receive offers for lower preferences

Definitely. Remember that there are always chances that you may receive bonus points for doing well in particular HSC subjects.

ATAR cutoff is a measure of the demand for a course. If there is low to medium demand for the course, it is likely that you will get in.
