Should I put the most desirable course or the course that i am confident of getting in as my first preference? Becauae i am concerned that if i choose the former and i am not eligible, by the time the latter is considering me there are no vacancies anymore. Is this likely to happen? Thanks in advance.

This doesn't happen. Put the one you want to get into most at the top, and the one that you least want to get into at the bottom.
